It won't. Only the stump and a small ring of ground right around it ever meet the grinder, and every bit of the resulting chip debris gets cleared before we're done - something we're especially careful about near an established garden bed.
What's ground away is the stump itself along with any roots close to the surface. The rest of the root system, further down, decomposes on its own over the next year or two and doesn't cause issues left in place.
